Hello, can I have a Many To Many relationship between two tables in different plugins? (I'm using builder plugin)

This is definitely possible, although I can't confirm if it's feasible with the Builder plugin.
The Builder plugin is meant for scaffolding plugins and doesn't really have a lot of tools for scaffolding complex relationships. You could definitely create the pivot table between the two tables using the Builder plugin, but when it comes to dynamically extending the models being attached to each other so that they know about the relationship you'll have to do that from your own Plugin.php using code to setup those relationships dynamically.
