Could it be possible to add version control to themes, just as with the plugins? Now theme updates will be skipped if the theme is already installed.
This shouldn't be that complicated, because the version.yaml file is already present at the theme. Just check in the CMS if the theme (that is attached to your project number) version from the API server is higher then the version that is installed.
This would be possible if we added a theme hierarchy where one theme could override the other. This way you can have the base theme as the original source and then override it using a customized theme. The process is a little complicated and it still ends up with errors.
The best approach is to fork the theme entirely and this is how October does it today.
You can always track the original theme files in git to see the differences in newer versions, either publically from the author or by yourself for private plugins.
