I just noticed my website links on google search result has the index.php in it. Both example.com/blog and example.com/index.php/blog are indexed on google. mod_rewrite is enabled and i can access my website perfectly without the index.php so am not sure why google still has it there. I'm not sure whats going on, did i miss something in the setup?

this more than likely has to do with your rewrite rule.

I would suggest searching your source code for 'index.php' to see if perhaps there's a meta tag including the file name as well.
