I added 2 themes to a project and they don't show in the site after updating, so I want to remove them from the project and re-add them. I don't see a way to remove them though. Only adding.

seems to be the same issue with plug-ins. They can be removed by the site but when you go to update the next time they will ask to be installed again... so how to remove anything from a project?

Yes, not being able to delete plugins has been an outstanding issue since the beginning. You can hide them but not delete them.
